Are you refering to the Orphaned Agent Data Notes or just the problems in general? We may have some @Now forumulas we missed and didn't fix. Does that cause database corruption?
As for the orphaned agent data notes, I believe the lotus technote says one (of many other unknown) ways they can be created is when an agent is saved in designer while it is running. I'm not sure of the other ways they can be created, but most of our databases had between 300 and 1000 orphaned agent data notes.
